The harmony remote operates both boxes in IR mode so a command will trigger both of them. You need to somehow have one operate off of RF mode and the other in IR mode or the respective RF mode as well. This may require an actual DIRECTV remote for the second receiver rather than a Harmony remote (as I’m not sure if harmony remotes can control the boxes in RF mode).

The older HR24s could have their IR codes changed from 0 to 1 or 2 allowing them to work with the Harmony and DTV remotes near each other, I don't know if that can be done with a HR44 Genie and the C41W mini. You can try looking under the remote control setup menu to see if there is an advance setup menu.
