Not all channels are on the same transponders. Sounds like your dish might be a bit out of alignment, so just enough for the storms to affect certain transponders. Can you post your satellite readings?
Also, what models are each of your boxes? Do you have the issue on all, or just certain ones? Any troubleshooting tried already?

Menu>Settings & Help>Settings>Satellite>View Signal Strength
There will also be a + to look at some additional readings.
