No making a payment does not stop the autopay and chances are the autopay has already started a few days before the due date

Auto pay goes through for the balance owed. If the balance in full is paid, then auto pay sees $0 so no payment goes through. If partial payment is made, then auto pay goes through for whatever is left over.
This matters for the posted balance. So if you choose to make a payment early, make sure there is enough time to post before your auto pay date.
