You don't have 2 genies since only one genie per account is allowed, the other ones are minis more than likely what are the model numbers of each box?

DirecTV only allows 1 Genie per account. So the other 2 are either receivers or Mini Genies (Clients, not receivers).
Please provide model numbers so we know correctly what you have.
As a suggestion for the issue, first make sure the coax is finger tight in each box. Red button reset the Genie. When it is completed then do the same on any Mini Genies (they get their info from the main box which is why you do them second). Finally if you have any receivers then reset them last.
